You may be interested in a project that has been underway for several years here at the National Institute of Standards and Technology, called the Process Specification Language project. It has been addressing representational issues of many representations, including Petri Nets. Take a look at http://www.nist.gov/psl for more information. I think you'll find some of what you are looking for.
